It is named after an Iroquois term for "the pot that washes itself", a geologic pothole commonly found on the bed of the Canajoharie Creek. Canajoharie was founded in 1730 as a European-American settlement, and a century later prospered as a market town on the Erie Canal. In the late 19th century, the baby food company Beech-Nut opened a small business here and remained in operation until 2011 when it moved to Amsterdam 22 miles away.
